Maybe the cultists of the dead three realized the three couldn't work together. Now they are trying to merge them as one?
Am I the only one that really want's to play as a mindflayer? I mean if the origin characters are undergoing some sort of unique ceremorphosis and you get to keep you're memories and free will, imagine the reactions and the way the story could change if you embraced the transformation. Maybe half of your companions would rather see your head put on the spike while some others would be open minded. Hell maybe in the later stages of the game some companions of the early game would try and hunt you down. I'm rather new to DnD and Baldur's Gate but imo this would be pretty cool.
Jon Irenicus was such an incredible villain. I like the idea that mind flayers are the main villains, but it is impossible to have the same relationship to them like to Joneleth… you can't really understand/sympathize with them. You can't "hate" them as much, as you could Jon and Bodhi etc.

I think the dead three may be more probably purely to relate to the plot of the first 2 games. But these mindflayer faction interaction sounds super interesting and well developed so no doubt it will play a huge role!
i think theres two point of note that you missed regarding the mind flayers:
the first is the eyes of the mind flayers we see. they are red ringed, and seem akin to the eyes of the tieflings we see. i believe this is a hint at some kind of infernal link or heritage these mind flayers have. perhaps a pact with an archdevil? this would make even more sense if we assume the events of descent into avernus canonically end with tiamat breaking elturel free, dealing a blow to zariel (or bel, if zariel is redeemed), and both illithid and devils share a great enemy in the evil dragon queen, so such a pact would make some sense
the other is the mention of the mind flayers attemptiing to take control of one of baldur's gate's dukes in the gazetteer section of descent into avernus. its made clear that they have a presence, if possibly only a small one, in the city

I believe that the Mind flayers will be the main villain for BG3, but probably towards the end of the game you will find out that they had a higher up making them do something. Then in BG4 or an expansion to increase the level cap you go off and fight that stuff.
Good vs bad mindflayers? Your characters being the good mindflayers experiment? That could be fun
Sarevok and Irenicus are hard acts to follow. Let's hope the next lead villain is up to the challenge!

Obviously the Illithid you see in the cinematics are the one from the Illithid prophecy (The Adversary) and that is why our characters does not undergo the same transformation.
I'm calling it now: There is no one main villain. Everyone else is either an enemy or an ally, and it all depends on the choices you make.

I think the Gith and the cult of Shar ran afoul of the mindflayer / dead 3 operation in Bauldr's Gate, Shadowheart ended up with the relic of the Gith, and the Gith now think that it was part of the Mindflayer's plans, when it's more a case of two crazy plans of intrigue and mystery having a fender bender with each other
