If you want to develop your character and main story do the side missions. Most of the side missions actually affect the main story. Hidden endings, stuff like that. Just do the side missions you’ll get more options at the end.

Pro tip: you can get legendary mantis blades (the ones from the game trailer super duper cool) for free in city center district it's near the entrance to a side quest you just have to loot the chest to get it and then go to a ripperdoc to fit it
You can use a tranquilizer rounds with projectile launcher to kill any enemy with one shot
