About FNF
Friday Night Funkin’ is a rhythm game in which the player must pass multiple “weeks”, each usually containing three songs.[note 1] Each week, the player typically faces a different opponent.
During gameplay, the opponent will sing a pattern of notes which the player must mirror by pressing the arrow keys or WASD. At the bottom of the screen is a bar indicating how well the player is doing. The left side of the bar is red, representing the opponent. The right side is green, representing the player. Successfully hitting notes will increase the size of the player’s bar, while missing notes causes the opponent’s bar to expand. The player fails if the opponent’s bar fills up the entire bar.
For each week, the player has the option to select one of three difficulties: Easy, Medium, and Hard. As difficulty increases, the speed of incoming arrows increases and the patterns of arrows become more complicated. The player’s high score for each week on each difficulty is tracked and shown in the top corner of the week selection screen.

That Luigi is Mr. L from Too Late.exe (as you said)
Basically what happened is that Mario & Luigi came from a battle with Bowser and Mario was too focused on Bowser that he didn't notice that he accidentally knocked Luigi into the lava. (Just like the I HATE YOU creepypasta)
This cause Luigi to be filled with anger and hatred to the point where his soul became who he was now. (Mr. L)
Throughout the game, Mr. L haunts Mario seeking revenge by tormenting him in many ways a possible and ignoring Mario's apologies
(The name Too Late.exe probably refers to Mr. L finding many ways to say "it's too late to apologize" seeing that he's not caring about Mario's empathy)

Actually mr L is hunting Mario because Mario and Luigi were fighting bowser from the first game with the bridge, and Mario assumed that Luigi was off the bridge, so he used the axe to destroy the bridge. But sadly Luigi was still on the bridge and he ends up falling in. Which is why Mario harbors so much guilt because he feels like it is his fault.

The to late.exe is about Luigi wanting revenge on what mario did mario was taking care of Bowser he fail to realize that luigi was still on the bridge and mario cut the chain and luigi fell into the lava below
